I don’t know why people think that Moffat forgot/ignored Ten’s “I’ll know him the second I see him, Time Lords always do” bit, because to me this says that he really didn’t. The Doctor knows, it’s just that he’s inwardly going “Nope, no. Not possible. Nopety-nopety noooo. Eggs and bacon ur mistaken. This is not a thing that is happening. Oh are we gonna snog now, because I’ll totally lean in and close my eyes in my denial and misplaced longing.”

Yes this! I definitely think he knew deep down that it was the Master, but he was in so much denial and hoping he was wrong right up until the last minute when she confirmed who she was.
