This moment. This is the moment when I was sure that the Doctor remembers Clara, when he steps in his beloved TARDIS, his home. And there is no smile, no happiness for being back.  

Look at his face. No more “lost-boy” soft expression gracing his features. No more glint into his eyes. It is a hardened face. A sad expression of a man facing the emptiness of his ship. But a resoluted face nonetheless. Here is a man who knows and suffers for what he has lost, but who also knows that he needs to let her go. 

I don’t know if the Doctor was pretending the entire time before this or if his memories were triggered back by something else. That entire scene on the diner is very dubious (and that is the beauty of it, everyone are free to interpret it as them wish!) but in this moments, inside the TARDIS, IMO here he remembers her.
